However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 0.00014 in 245628 control chromosomes - all occurrences were within the Latino subpopulation in the gnomAD database. The observed variant frequency within Latino control individuals in the gnomAD database is approximately equal to the estimated maximal expected allele frequency for a pathogenic variant in BRCA2 causing Hereditary Breast and Ovarian Cancer phenotype (0.00075), strongly suggesting that the variant is a benign polymorphism found primarily in populations of Latino origin. To our knowledge, no occurrence of c.3495T>C in individuals affected with Hereditary Breast and Ovarian Cancer and no experimental evidence demonstrating its impact on protein function have been reported. A co-occurrence with a pathogenic variant has been reported in our internal database (BRCA1 c.5123C>A, p.Ala1708Glu), providing supporting evidence for a benign role. Six ClinVar submissions from clinical diagnostic laboratories and reputable databases (evaluation after 2014) cite the variant as benign (2x), likely benign (3x) and once as uncertain significance. Based on the evidence outlined above, the variant was classified as benign. |
