Invitae RCV000542124 SCV000649071 uncertain significance Spinocerebellar ataxia, autosomal recessive 8; Emery-Dreifuss muscular dystrophy 4, autosomal dominant 2018-12-21 criteria provided, single submitter clinical testing This sequence change replaces serine with proline at codon 5872 of the SYNE1 protein (p.Ser5872Pro). The serine residue is highly conserved and there is a moderate physicochemical difference between serine and proline. This variant is present in population databases (rs147998933, ExAC 0.1%). This variant has not been reported in the literature in individuals with SYNE1-related conditions. ClinVar contains an entry for this variant (Variation ID: 199227). Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.

ARUP Laboratories, Molecular Genetics and Genomics, ARUP Laboratories RCV001001897 SCV001159644 uncertain significance not specified 2018-07-12 criteria provided, single submitter clinical testing The SYNE1 c.17614T>C; p.Ser5872Pro variant (rs147998933), to our knowledge, is not reported in the medical literature but is reported in ClinVar (Variation ID: 199227). This variant is found in the non-Finnish European population with an overall allele frequency of 0.15% (185/126706 alleles) in the Genome Aggregation Database. The serine at codon 5872 is highly conserved, but computational analyses (SIFT: tolerated, PolyPhen-2: damaging) predict conflicting effects of this variant on protein structure/function. Due to limited information, the clinical significance of the p.Ser5872Pro variant is uncertain at this time.
